The Faculty of Fisheries and Protection of Waters USB consists of the Research Institute of Fish Culture and Hydrobiology (Vodňany), the Institute of Aquaculture (České Budějovice), Institute of Complex Systems (Nové Hrady), South Bohemian Research Center of Aquaculture and Biodiversity of Hydrocenoses (CENAKVA) and International Environmental Educational, Advisory and Information Centre of Water Protection (Vodňany) . Dean´s office is also located in Vodňany.
 
Bachelor and master study take place mainly in České Budějovice  in premises of university campus. Doctoral study is held  mostlly in Vodňany  in premises of the Faculty.
